Site-and_Time-Dependent_Compositional_Shifts_in_Oral_Microbiota_Communities

Publication: Objectives:The_oral_microbiota_plays_a_significant_role_in_oral_health._The_present_study_aims_to_characterize_variations_in_the_oral_microbiota_relative_to_the_collection_site,the_dynamics_of_biofilm_accumulation,and_inherent_inter-individual_differences._Methods:Whole_stimulated_saliva_and_tooth_biofilm_samples_from_the_16_defined_tooth_regions_were_collected_after_1,2,or_3_days_without_oral_hygiene_(accumulation_time)_in_six_healthy_adults_with_no_signs_of_active_caries_or_periodontal_disease._The_routines_and_conditions_before_and_between_sample_collections_were_carefully_standardized._Genomic_DNA_was_extracted,and_the_V3-V4_regions_of_the_16S_rRNA_gene_were_amplified_by_PCR_and_sequenced_on_an_Illumina_MiSeq_platform._Sequences_were_quality_controlled,amplicon_sequence_variants_(ASVs)_were_clustered,and_taxonomic_allocation_was_performed_against_the_expanded_Human_Oral_Microbiome_Database_(eHOMD)._Microbial_community_profiles_were_analyzed_by_multivariate_modeling_and_a_linear_discriminant_analysis_(LDA)_effect_size_(LEfSe)_method._Results:The_overall_species_profile_in_saliva_and_tooth_biofilm_differed_between_participants,as_well_as_sample_type,with_a_significantly_higher_diversity_in_tooth_biofilm_samples_than_saliva._On_average,45%_of_the_detected_species_were_shared_between_the_two_sample_types._The_microbiota_profile_changed_from_the_most_anterior_to_the_most_posterior_tooth_regions_regardless_of_whether_sampling_was_done_after_1,2,or_3_days_without_oral_hygiene._Increasing_accumulation_time_led_to_higher_numbers_of_detected_species_in_both_the_saliva_and_region-specific_tooth_biofilm_niches._Conclusion:The_present_study_confirms_that_the_differences_between_individuals_dominate_over_sample_type_and_the_time_abstaining_from_oral_hygiene_for_oral_microbiota_shaping._Therefore,a_standardized_accumulation_time_may_be_less_important_for_some_research_questions_aiming_at_separating_individuals._Furthermore,the_amount_of_DNA_is_sufficient_if_at_least_two_teeth_are_sampled_for_microbiota_characterization,which_allows_a_site-specific_characterization_of,for_example,caries_or_periodontitis.
